4. Not absolutely necessary, but a drill guide or jig is helpful to keep the hole straight and perpendicular to the bench surface.
Gather your placement tools and take some time to think about where you want your holes on the edge of the seat. I chose to space the holes at 8 inches since my shortest grip hold was 4 inches so I knew my other hold would reach that. Be sure to pay attention to what’s next to the chair, and if you have a Nicholson chair, at least step over the edge to clear the thickness of the apron. On the Rubo side of my chair, I had to clean up a dado that my slide mold ran into.
Once you have determined the distance between the holes and how far you want the edge of the seat, mark where the center of the holes should be. Once you have all the marks in hand, look at the layout and make sure you are clear in all directions (especially under the seat). If you need an adjustment, NOW IS THE TIME!!! Make sure all the holes are comfortable to you and punch in the center of each location using a punch or hanger.

Now that all the prep work is done, it’s time to drill the holes. Use your drill guide or tool and make sure all of your holes are perfectly perpendicular to the top of the seat. Once all the holes are drilled, add a 45 degree bevel to the top of the dog hole to prevent the top of the hole from loosening over the years. I don’t know about you, but I made my chair work, not a piece to sit in the corner and look pretty.
In my case, I had to use sandpaper to clean the holes. I don’t think it would have been a problem if I hadn’t made my head so thick, but you could still fiddle with a file, rasp or do like I did and paper. Use glue smaller than the diameter of the holes on the dowel. Once I was well positioned in each hole, I erased all pencil marks from the seat and applied the finish around the top of the hole as well as inside the hole itself. I plugged the bottom of each hole with a rag and then poured in boiled linseed oil (BLO) as the seat was originally finished. I put oil in the hole, which was hidden from the dirt, then worked another cloth into the hole with a small cloth and applied the oil, rubbing the cloth up and down until the BLO penetrated the inside of the hole. I then applied oil over the hole where I removed the pencil marks. After applying the oil, the seat looked like new!

With this setup I can handle anything that work throws at me!!! One of the main goals of my chair was to offer a variety of CRAZY work options, and the combination of the Roubaud and Nicholson chairs was a great start! One feature I rarely show is that this seat cover is removable and I can also remove the center of the seat and attach large tables to the sides. They are usually in the form of lipped pins that sit in pre-drilled dog holes and act as stops. In the photo you posted in your post, the nails are chair dogs. Note that they have a smooth painted face for better pressure. Other versions of wooden or plastic dogs are often square.
The reason there are multiple holes is that by choosing the right set of holes, different panel lengths can be provided.
Pure opinion on my part, but you could call them “dogs” because they resemble a prairie dog coming out of its hole.

After a little googling, it turns out that the engineering term “dog” is used to refer to a device that prevents movement. It is believed to come from the way a dog (animal) bites and holds something. Add to that the fact that it is used in one seat and you have it. (I like my comment even more.)
Besides chair dogs (explained well by Doresoom above) there are other devices that use the same holes. It uses a thick piece of wood to hold the seat without additional clamps. You can also get a product called Wonder Dogs that allows you to apply pressure to odd corners. They combine with your bench to clamp different shaped workpieces.
